After installing the Enhancer 0.7.5.3 I noticed that Windows keeps setting Thunderbird's tray icon to "Hide when inactive" after every restart.
Everything worked fine with only MinimizeToTray installed.

It should not have anything to do the the Enhancer. MinimizeToTray should show this problem most of the time. Just the extra ways that you can use the extension with the enhander installed make it more obvious.

The root of the problem is that the setting is associated with the tooltip (little yellow box you get if you hover the mouse of it). So change the tooltip and the setting goes away. MinimizeToTray adds the current folder's name to tooltip - and it is this that causes the problem. The enhancer could be minimizing the window with no folder selected on startup, changing the tooltip and messing the setting.
