I noticed that "Ctrl-w" on the (last) window causes Thunderbird to exit completely, while "Alt-F4" minimizes it. It should be the other way around.

I am using Thunderbird 3.1.7 with MTP+ 1.0.8 on Ubuntu Linux 10.04.
My MTP+ settings are: "Always minimize to the tray instead of to the taskbar"=true, "Mimimize to tray on close"=true, "Require a double click to restore from the tray"=false, "Always show tray icon"=true, "Only ever show one tray icon"=false, "Restore window instead of opening a new one"=true, "Load Thunderbird in quick launch mode at system startup"=true.

Problem is I can detect the former and special case it, but I can't do that to the later. I can't make it the other way around if I wanted to.
